The word order would be changed as the auxiliary verb (do/did/does) would be gone and the subject will be placed after the question word with the appropriate tense. Here's the example.
direct question - where does she work? & who did she go with?
indirect question - I wonder where she works & who she went with.

The question number two is already answered above, in which those words would be gone.

If there are no question word such as who, when, what time, and it's a yes/no question, the word 'if / whether' is used in the sentence.The example would be as follows:
direct question - did she just call me?
indirect question - I'd like to know if she just called me.
